Smart Assign distributes a selected pool of accounts across chosen territories. Use New pool only for an even split of the incoming pool, or Selected books when you want the incoming accounts to help bring the territories' full books into balance.

You need:

From the territory tree, right-click the territory you are working with and select Reconcile Territories.
Right-click the territory, then click Reconcile Territories.
Reconciliation compares the current BoogieBoard assignments with the ownership data in Salesforce. It identifies accounts that should be assigned to the territory and accounts that should be removed.
Review the Salesforce assign and unassign totals before applying the reconciliation.
Smart Assign makes decisions using the territory books that exist in BoogieBoard. If those books are stale, Selected books may solve against the wrong starting point. Reconcile first so:
